I think it's high enough that it wouldn't interfere with aircraft ops. In that case I would suggest option 1 just because it looks better.

I just did a test putting a E-2C aircraft (with wings extended) on the catapult next to where the Belknap Pole goes. If I use Option #1, the wing tips of the aircraft will be too close to the pole and vice versa. The E-2C is the largest aircraft a carrier carries. Looks like I will probably have to use Option 2 instead.

Well, the ship itself is getting close to being done. Right now, it's at about 90% I'd say.
Full completion of the ship plus all the aircraft might not be till later this Fall. We'll see.
Some pics might be "slightly" blurry. Sorry about that. The aircraft on the deck are not glued on. They are "just for show".
The stealthy angled island superstructure got put on my what if fantasy future carrier a few days ago. I know it probably looks way too big to be put on the carrier, but the parts I used were all I had to work with. Used superstructure parts from 1/350 scale Freedom and Independence class LCS ships plus the enclosed sensor masts from a 1/350 scale San Antonio class LPD-17 amphibious ship. The back end of the island superstructure has a small "garage" to it for flight deck tractors or other equipment.

As for other details to add:

Display case and base made. (Maybe not until next year.)
Decal all aircraft.
Add 55 gal. blue drum containers on catwalks.
Add all AFFF firefighting hose reels.
Add Mk.38 25mm guns.
Add more photoetch fire hoses and hatches.
Buy, build, and paint MQ-25 aircraft.
Buy, build, and paint tilly crash retrieval crane.
Add whip antennas and radomes along flight deck edge.

Doesn't look excessively large to me. You have the ability to host a lot of the deck tractors etc, in the structure when necessary, which takes up space. You can always say that a few things, such as offices, were moved upstairs to make more space below deck if you want to.

When I built the whole island superstructure long ago, I took a look at the lower part of it which was the structure from a 1/350 scale Independence class LCS and I began to wonder what I could do for the back end of it with the two helo hangar doors. I decided to leave the smaller door closed and cut open the larger door. I scratch built a small "garage" inside the back end of the island superstructure. This could be for flight deck tractors or other equipment to park inside. Since the open garage door opening is so small, there's not much you can see inside. I didn't detail the interior that much, if at all. Though the interior walls are painted white. Below is an old photo from the construction process of the island superstructure.

If the open garage door is for the flight deck tractors, I could say the smaller closed door is where an internal ordnance elevator is. I've got 3 ordnance elevators on the flight deck as shown back on Page 38 of this thread. An internal one inside the superstructure wouldn't be so bad.

All four Mk.38 25mm chain guns have been added. I hate these damn things!  :banghead:
The gun barrel is so thin and small that I was very worried I'd lose them when building them long ago.
And I'm going to knock somebody to the ground at a contest if they so much as point a finger to them and touch them!  :wacko:

Last update for awhile, folks. I'm going to be out of town for the next 1-2 weeks. I'll try to check in on the forums from time to time if anybody has any questions. So after today, I probably won't have any new progress till late July or beginning of August.
On the picture below with the whip antennas, I forgot to mention that most carriers nowadays don't have very many of these types of antennas. The TAMIYA Enterprise kit had about 12-16 or so scattered all over the flight deck edge of the model. But...........that's if you're building a very early Enterprise from the 70's/80's or maybe earlier. Nowadays, Nimitz and Gerald Ford class carriers don't carry so many whip antennas.

I was referring to the recognition given to the Yellow Shirts for the high-pace, high-stress work they do, by being given their own dedicated space in which to wind down & re-energise.
